Hello, Tables/files that start with a ct_ are custom tracks. So if I understand correctly, these are custom tracks at the UCSC web site that were loaded, but are not in the Table browser under the group "Custom Tracks"? Would you double check that the tracks were/are still loaded? Custom tracks only exist on the server for about 48 hours. You can double check that they are loaded by making sure that they show up in the native Assembly browser, top grouping, Custom Tracks. If they are not there, then they need to be reloaded, then you can use the Table browser to convert the format. If you want custom tracks to be more persistent on the UCSC server, consider saving them into a Session.
Or, perhaps you are using a mirror? Your own or one of those listed here? http://genome.ucsc.edu/mirror.html The custom track rules should apply for those on our mirror site, but there may be exceptions (they may clear tracks less often). The rules for your own mirror also may be different - check with your DBA to see how often/when the cleaner utility is used (this is how old custom tracks are removed). The mouse mm9 genome has a track called Affy MOE430 with data in the Table browser and in Downloads. But the name of the table does not match the file names you list. You files are likely custom track derivatives.
