Hi Nipun, You have come across a very rare error that has been noticed before but not resolved. We are very sorry for the inconvenience. The development team will be taking another look at the root cause.
It would be helpful if you could provide your data for us to use as a test case. 1) version of BLAT you are using and where/when downloaded 2) the complete command-line string 3) the smallest sample of the query file that produces the error. If the file needs to be large to produce the error or you are unable to prune it down, perhaps you could put it somewhere that we could ftp it from rather that sending through email? If you cannot do this, we can send you a location (off list) where you can ftp to put the data. 4) which target genome you are using and where/when downloaded You can send the information directly to me, not the entire list.
