Hello, If you assign a color to your track, then this will be promoted up into dense view. Different custom track formats have different color options. http://genome.ucsc.edu/goldenPath/help/hgTracksHelp.html#TRACK
For an example, this BED custom track in this section (Example 5) has two colors.
