Hi Peng, The horizontal lines as well as the purple, orange and green bars show alignment gaps and insertions in the query sequence. For more information please see http://genome.ucsc.edu/goldenPath/help/hgIndelDisplay.html. I will pass your suggestion to increase the size of the bar to our developers.
