Hi Archie,

The Ensembl Gene's track is based on a particular Ensembl release. This
can be seen in the browser when a particular entry from the track is
clicked into, on the details page:

hg18 -> Ensembl 54
hg19 -> Ensembl 58

Between these two releases there were changes at Ensembl that affected
how the data was organized. There have been deletions as well as
additions. For details of UCSC's processing, please see these makedocs
(either in a copy of the kent source tree or here online) and search for
"ensGene":

hg18 makedoc:
http://hgwdev.cse.ucsc.edu/~kent/src/unzipped/hg/makeDb/doc/hg18.txt

hg19 is contained in this global makedoc:
http://hgwdev.cse.ucsc.edu/~kent/src/unzipped/hg/makeDb/doc/makeEnsembl.txt

I hope this information is helpful,

Regards,

Jen
