Hello Dr. Burack, The best approach would be to use the BlatBot.pl perl script available on our wiki page:
http://genomewiki.ucsc.edu/index.php/Blat_Scripts This script will allow you to run your batches with an appropriate delay between query submissions thus sparing you and everyone sharing your IP address from receiving the warning message.
