More information about the CDS FASTA alignments is here:

You can create your own version of this file using the Table Browser, as 
described above.

There is not an easy way to add orangutan (ponAbe2) to the current 
28-way multiple alignment; however, we are anticipating the release of a 
44-way multiple alignment that does include orangutan.  You can access 
it now on our test server:

http://genome-test.cse.ucsc.edu/cgi-bin/hgGateway

Keep in mind that the track has not undergone our regular quality 
assurance checks yet, and so is subject to change before release.
