Hello Mikhail:

Using the Table Browser, set the following options:

Group: Mapping and Sequencing Tracks
track: BAC End Pairs
table: bacEndPairs
click on intersection "create".
On the next page, select your custom track, and which ever intersection 
is appropriate for you.  Then click submit.

Output format: custom track or BED, whatever works for you.

Please note there are more advanced intersection options on the Galaxy 
website: http://main.g2.bx.psu.edu/
