Hello Giorgio,
Concerning your questions about a protein fasta formatted sequence, if 
you are trying to locate a region of genomic (and the related 
conservation data we have already generated at that location), a 
suggestion is to BLAT that sequence against the genome to obtain 
coordinates. Then view/download/extract desired data.
