Hi Allan, We recommend creating a wiggle track of the density of the overlaps with the kent program: bedItemOverlapCount in order to get a picture of the pile ups. This program is available pre-compiled for various OSs here: http://hgdownload.cse.ucsc.edu/admin/exe/.
