Dear all, 
I have a problem with MAF blocks using Galaxy. 
I am trying to retrieve MAF blocks for a certain number of genomic regions. I 
uploaded my .bed file containing the genomic regions and then, using the Fetch 
Alignment tool, I extracted the MAF blocks. Even if I chose the multiz28way 
alignment in the menu, the number of displayed species is not 28 for each 
block. Does anyone can tell me why? If I try to compare the multiz obtained 
with those of the Genome browser, there are some differences. 
1) the starting position of the MAF block extracted from Galaxy is shifted of 
one position downstream;
2) the number of species displayed is not 28 in both Maf (from Galaxy) and 
Genome Browser.
3) the alignment seems to be different (for example, species that have aligned 
sequences in the Genome Browser, are not in the MAF block retrieve from Galaxy).

Does anyone can help me?
