Hi, Can you please explain why the phylogenetic trees at http://hgdownload.cse.ucsc.edu/goldenPath/hg19/multiz46way/ and http://hgdownload.cse.ucsc.edu/goldenPath/hg19/phastCons46way/ <http://hgdownload.cse.ucsc.edu/goldenPath/hg19/phastCons46way/>are different in respect to the relation between macaque and baboon. Were both tree generated by phylofit and fourfold degerate sites? Nicholas
