Hi Albert, Last Fall (2010) we heard that a major update was in the works (obviously something beyond the 4.2 (Nov 2009) release) and near completion. However, we have not seen it in Genbank yet.
We do plan on adding this assembly (xenTro3) to the UCSC Browser once it has been added to Genbank. Note that JGI still lists 4.1 as the current release: http://genome.jgi-psf.org/Xentr4/Xentr4.home.html You might try contacting the folks at JGI for more up to date information.
