Unfortunately, we don't have any other methods to get what you are
looking for. One of our engineers says that the regions could be
deficient because this sequence is actually missing from the assembly,
or because it didn't align (which seems less likely).

To who might be concerned,
    Thank you for developing and maintaining the UCSC genome browser. It is
very useful to my research.
    I am currently working on the yeast evolution and I need the sequence
of the 3'UTR and 5'UTR for each of the yeast species. I have found that
there is no definition for the 3'UTR and 5'UTR, so we just used the 200 base
pairs of the Upstream and the Downstream sequence as substitution. However,
most of the Upstream and Downstream sequences from the MSA file of the yeast
are deficient, so could you please to provide some other methods through
which I could get these sequences?
