Thanks Hiram. That works.

Steve,

I am trying to do something similar for our ISCA website. However
the difference is that we are using the hgt.customText option to the URL
to specify which tracks to display, e.g.

http://genome.ucsc.edu/cgi-bin/hgTracks?db=hg18&hgt.customText=http://obfuscated/allCustomTracks.txt&position=17q11.2

and in the allCustomTracks.txt file we have:

browser hide all
browser dense knownGene
browser dense refGene
browser dense dgv
browser dense genomicSuperDups
browser dense cytoBand
browser dense cnp
browser dense omimGene
browser dense decipher
browser pack iscaPathogenic
browser pack iscaLikelyPathogenic
browser pack iscaUncertain
browser pack iscaLikelyBenign
browser pack iscaBenign

This hides all the tracks, and shows the dense tracks, but does not show
the ISCA tracks. I tried changing the display mode of the ISCA tracks to
dense or full but none worked. Maybe I have the tracks names wrong?

Hello, Jing.

If you are looking to simply hide ALL tracks, that is fairly easy. You can
just add hgt.hideAll to your URL which would look something like this:
http://genome.ucsc.edu/cgi-bin/hgTracks?hgt.hideAll=1&knownGene=pack. Even
though the knownGene track is set to display in that URL, you can see that
the hgt.hideAll entry overrides it.

If you are looking to hide all tracks except for the ones you specify, there
is unfortunately no way to do that at present. From what you describe, it
sounds like you are doing what is documented here:
http://genome.ucsc.edu/FAQ/FAQlink.html#link4. If that is the case, what
you are doing now is currently the best way to achieve what you're trying to
do. A method of hiding all tracks other than what is explicitly specified
in the URL has been added to our feature request system.

Please contact us again at [email protected] if you have any further
questions.

Subject: [Genome] Hiding all tracks on UCSC

Hi UCSC,

This is Jing from Broad institute.

I am writing to ask how to set all tracks hidden on UCSC browser.

What I am doing now is: first go to UCSC browser, then manually hide all
tracks and then save the settings as a session file. But when there are new
default tracks added by UCSC, I have to update my session file to hide these
tracks.

I am asking if there are easier ways, like setting a parameter to hide all
tracks...

Thanks,
Jing
