Hi Jinjun, The ENCODE data sets have specific terms for publication:
http://genome.ucsc.edu/ENCODE/terms.html There are also some general Genome Browser citation guidelines. http://genome.ucsc.edu/cite.html It sounds like you are not doing a global analysis of ENCODE data, so even if the specific data sets you are using are still within the 9-month data restriction window, no further permission is required.
