Hi Amit,

You can control the visibility settings for each track under the browser
image where it says "Custom Tracks".

Here is an example with a custom track:

http://genome.ucsc.edu/cgi-bin/hgTracks?org=human&position=chr7&hgt.customText=http://genome.ucsc.edu/goldenPath/help/ColorByStrandDemo.txt
