You can build a local installation of the genome browser.
Follow the instructions in the source tree:
http://genome-source.cse.ucsc.edu/gitweb/?p=kent.git;a=tree;f=src/product
When you have the genome browser functioning, you can add your
annotations and a new genome with these instructions:
