Actually, I made update of portage after re-emerging it with bootstrap and when I run emerge --info that said I've 2.1.13.* version of portage I was surprised. So, I re-emerge (again) portage and I verify where files where copied and I was surprised again when I see there were copied to /Library/Gentoo/Library/Gentoo.
Finaly, I think I found where the mistake was. I had re-emerge portage using http://overlays.gentoo.org/proj/alt/browser/trunk/prefix-overlay/scripts/bootstrap-prefix.sh?format=txt
and I have just try with the updated script for usr/portage/scripts and it works fine.
