Not much better than your suggestions: Move the check to pkg_preinst so it's run when the package is merged, not when build. Of course only if it's not required for compilation. Has the disadvantage that people who want that check will only see it after the package is built and will need to rebuild it or run 'ebuild foo.ebuild preinst qmerge postinst clean'.
