Hi Bjoern, The blast-db package is actually a bit of a problem precisely because of the issue you ran into and I'll probably remove it soon. Instead, you should use the update_blastdb.pl script that comes with ncbi-tools (/usr/share/doc/ncbi-tools*/html/blast/update_blastdb.pl) to download the databases and keep them updated.
So what I intend to do in a future ncbi-tools release is move this script into /usr/bin and write a tutorial on how to use it, linked from the ncbi-tools elog output.
