You should add to package.use : dev-db/mysql latin1
with this the migration will be smooth (tested with a migration from 4.0.25 to 4.1.19 with 400 bases all using french texts with accents !)

I had that problem on a test environment a while ago...and had things solved then by setting the charset to latin1 as default.
