Indeed, including the base system. It may be quicker to re-install from scratch, (if you use stage 2 or 3), and starting from scratch may well avoid any security holes as mentioned by others, but emerge -e world will rebuild your system package by package and fix any corrupted binaries/incorrect compiler flags you had before.

Yep... does the main system not boot?


What are your current CFLAGS? Make sure they are suitable before executing an emerge -e world.
