 From version 2.50 on, spamassassin _also_ has bayesian filtering.

 You can use --remove-markup spamassassin option to remove its header.

 I suggest you read http://spamassassin.sourceforge.net/doc/sa-learn.html and 
look at spamc, spamd and sa-learn manpages.
