All the merge does is put the new sources in /usr/src/whateverkernelversion. It does not build them so you can leave lilo alone. However, if you build a new kernel and move it to /boot then you have to edit /etc/lilo/conf to add it as a boot choice. Then run lilo to update LILO's information.
