I haven't changed anything in XFree86Config and it doesn't appear that
emerge has either. I already tried reinstalling nvidia-glx and
nvidia-kernel, but it has no effect. I'm using a GeForce2 MX video
card. I can send XFree86.log if needed.

Please help. I don't know what could be causing this.

We would need to see your log file, and it would be handy, as Jeffrey Smelser suggested, to know what you were updating.
