Well, wherever you set your portdir_overlay directory, just cp that ebuild WITH directory style over to that directory. That will keep the ebuild you want in case its deleted from portage..
Its very important you copy the categories and so forth are copied with to make sure it works right.. > Will that keep an emerge sync from deleting the physical > *.ebuild files?
