The best way I have found is to use a Knoppix cd to boot the system and then use either ntfsresize from the command line or qtparted if you prefer a graphical way of doing it. You can also use a Mandrake 9.1 or higher install cd as it includes the ntfs programs mentioned above. I was able to use a Knoppix cd to shrink a 40GB NTFS partition down to 15GB without a problem. I'm assuming that your partition is NTFS and if it is not then what I have said isnt really relevant.
