It's a bit of a kludge, but you can always run

genkernel --config (--menuconfig all, in the new ~ version)

Then ``Load an Alternate Configuration File'' inside the menuconfig.

Of course, this won't work with /usr/src/linux/.config, you'll have to move it 
elsewhere.

I don't know how well this would work with different kernel versions though.

There's probably a better way, but that's been working for me.
