Nonsense, everything should be just fine up until you restart X.
If memory serves me right, Xfree and X.org use the same config files, so in theory just keep a copy of your xfree86.conf handy just in case it gets overwritten or some such. There is also a very neat doc on how to set x.org nice at http://www.gentoo.org/doc/en/xorg-config.xml
