It doesn't immediately overwrite anything, thats the whole point of
etc-update. Files that are unchanged aren't shown to you when you run
etc-update. Anything that the ebuild would like to overwrite gets listed
for you when you run etc-update. You get a list of files to update and
it shows you the differences between what you currently have and what
it's offering as an update. Letting it overwrite
your /etc/conf.d/domainname (and hostname) files at this point gets you
back to the "factory settings". Then you make your modifications to the
files and the next time baselayout is updated (which will take place to
fix other parts or make new options available for the boot scripts),
you'll already have a properly working /etc/conf.d/domainname and
therefore will *not* have it update those files.
