You can either:

1) change Nautilus to "browser" mode (the old way it used to do it), by opening it with the --browser switch, or setting it to browser mode in gconf-editor; or

2) if otherwise you don't mind spatial Nautilus, you can hold down the "Shift" key (I think; it might be CTRL, so check the menus or help) when clicking on a history link at the bottom corner of the window, or on a folder in the window. This causes the new folder to open in the same window rather than another one.
