do it in qmail-scanner-queue.pl

this one I'm not sure. although usually you set it in local.cf, but you'll 
have to look at how spamassassin is being called from 
qmail-scanner-queue.pl (maybe ask their mailing list).

here you can do 2 things:
1. recompile/change qmail-scanner-queue.pl without "spamassassin" flag
2. edit the qmail-scanner ebuild and change the value to --sa-quarantine to 
be the same as --sa-delete, and DON"T remove the --sa-reject. this way spam 
will either be accepted or rejected (but the first option is better for 
your needs).
