They probably haven't been removed during autoclean, it doesn't remove slotted packages
Which is the very issue that causes me to wonder if the packages in question are in fact 'unnecessary' duplicates, or in fact necessary slotted instances of the program or programs in question (like the autoconf/automake issue, or even slotted versions of KDE).
