Thanks for the info, I didn't know about /var/db/pkg.
Unfortunately, there's no xfree86 there in x11-base, but there is a xorg-x11!But I'm very sure that it's xfree that's running on the machine, and not xorg.

How could I have messed portage like this? May be due to a portage problem, or is it some misusage that could lead to this?
Any ideas what sould I do now?

That shouldn't matter. When you install a package, a copy of the ebuild
is saved in /var/db/pkg, which is used for unmerging. However, the
package is called xfree86, not xfree, that's why you're getting an error.
