I noticed the same thing - and I found a cause to it: I had the "Dictionary Lookup" applet on one of my panels, and for some reason, loading that applet made all my panels "lockup" until it had loaded (about 10 seconds) during which time I could click on other applets, but the clicks were stored up for this period of time.
