On the reboot I was also told to run depscan.sh - if I can get in I'll try that too.

You can probably log in now that you remerged pam. Like Mike said, it's always wise to run revdep-rebuild after libraries are updated or unmerged. Theoretically, some packages could have linked against afs even though they do not support the afs USE flag.
