The "emerge --emptytree" will ensure that all of your packages have been compiled with your latest CFLAGS/CXXFLAGS settings. It is not stricly required because packages compiled with different CFLAGS/CXXFLAGS are interoperable. Note that the 2005.1 handbook mentions only the stage3 and not stage1 or stage2.
