Was it the following command that you run?

eix-remote update




I run eix-sync which I'm pretty sure runs that too among other parts of
it.  I haven't seen any problems.

Can you also try

eix-remote update

and let the command finish, and also note what file it downloads (at the 
beginning) and from where, please?
