That was your first mistake.  /usr/portage is "owned" by PORTAGE.  A --sync 
will destroy any local changes in there (with the exception of a few 
directories).

2 options:
1) Add a /valid/ keyword to your package.keywords like '~x86' or 'x86'.
2) Use a portage overlay.
