Won't cause any problems, since as mentioned by other posters, -a implies -p. Even if it didn't, you wouldn't have problems because your sync timestamp is contained in /usr/portage/timestamp.chk. As long as the *contents* of this file are not modified, your syncs will be fine. Other portage stuff does not use timestamps as far as I know (of files in /usr/portage anyway).
