One of your package must depend on gnome-vfs, and tries to pull it when you emerge -Dup world (maybe it's just the upgrade that depends on it, most probably because of a new useflag). You could just unmask neon, but IMHO, gnome-vfs and neon would be installed on your system during the upgrade process, and I don not think that's something you want. Try a qdepends -Q gnome-vfs to figure out what package is pulling it, and fiddle the useflags accordingly. BTW, what version of portage are you using ?
