I've had an Acer with some "little overheating issues" and it turned
out that if started with a low Cpu temp the fan did not start. But if
memory serves right I've done a script on startup that checked for the
fan's rpm and if 0 it would start it, or something similar. But maybe
that is not your case. You'll find interesting stuff in /proc/acpi/
that may give you some hint about what is going on and take it from
there.
