Is CONFIG_PCI=y present?

If set to =n the all PCI things are not configured...

CONFIG_ARCH_SUPPORTS_MSI=y should also be there, for this an internal 
check if your platform has the possibility to use MSI.

Maybe a make menuconfig could be a little more informative for you.
