Save Map As saves the map you are currently working on. You can use it to give the map another name besides the one Target gave it when it was created. This way, you don't accidentally write over the map if you re-run the same template again.
Duplicate Map creates a duplicate of whichever map is current in your project, in the event that you wish to use the same base map, but map different edits to it. At the moment you create the duplicate, you assign it a different name, and after you finish your edits, you will again need to save it.
