GM-SYS 3D is only using the horizontal dimensions, cell size, and coordinate system to define the horizontal geometry. If the grids are different in those parameters, pick the one that you prefer. If the grid parameters are the same, it will save you a step to use the topography grid, because it assumes that you might want to use the specified grid to define your topography.
