The issue is caused by the 'post_save' hooks in the Layer model. They try to do things from geonetwork as well as geoserver and will abort the delete operation if something goes wrong.
To get something more useful than a generic 'Internal Error' you can turn DEBUG=True in your /etc/geonode/local_settings.py file, restart apache and re-try the operation. Once you have a more meaningful error you can paste somewhere (for example: http://pastebin.ca/ ) and give us the link here to inspect it in more detail. I am unsure about what the generic solution to the problem should be, or whether or not we have a ticket related to it. But will try to find out. Ariel.
