I've finally committed the Makefile.am patch (issue 1).
The rename of classes was performed to more closely track JTS
naming. I'd try updating the libtool on the refractions' machine
that creates the distribution/snapshot and see what happen.

I have confirmed that autogen'ing with libtool 1.5.22 seems to resolve
the second problem with conflicting file names.
Paul - if you could update the dist building system to libtool 1.5.22
before RC2 that would be appreciated.
