Data directory relative path are not preserved anymore on trunk

Fix For: 1.7.0-beta1, 1.7.0
Run a GeoServer on a freshly checked out release directory. The paths inside
catalog.xml look like:
file:data/nyc/tiger_roads.shp
then apply and save without making any change, the path now looks like:
file:/C:/progetti/geoserver/src/trunkClean/configuration/release/data/nyc/tiger_roads.shp
This breaks the portability of data directory solid.
