A couple of things I should mention. The new configuration stuff uses a different structure data directory, discussed in irc today. So it means that when you start GeoServer with a 1.x style data directory you wont get any data loaded.
However I added an import utility (on the Resources) page. You can use it to import data from a 1.x data directory. David had the suggestion to support setting a system property which would do the import automatically, which i think is a good idea, but i never got around to it.
